It seems like a relatively recent deliberate move to create a common identity for them. In Australia, the flags for NT and ACT came with self-government for the territories, making those territories a bit more like the states. I'm not really aware of the nuances in Malaysia, but the Federal Territories flag would seem to be an attempt to emphasise federal control of the territories and
