To me, Wrath of Khan feels like the first time the original creators of trek finally felt truly comfortable and confident in the universe they'd created. They don't need to explain anything, set things up, re-introduce main characters, or do unnecessary exposition on the tech or science.

And the emotional punches of Wrath of Khan depend entirely on the three seasons of superb character work done in TOS. But to answer your question, I think the director's cut is better.

Imagine the alternate universe where Admiral Marcus awakened Khan's right-hand man instead. The thing this reboot series needs to do more than revamp Khan is PROVE they deserve to hold onto Star Trek. To be as creative, as original. Slapping Khan into a roller coaster is less impressive than showing us something completely unique that makes us go "Star Trek IS alive and well." In that way, new Khan works.
